Em Heat locks out the compressor and controls emergency and auxiliary heat. Heat controls the heating system normally.

When should I replace batteries in my Honeywell PRO 1000 thermostat?
Replace batteries once a year, or when you'll be away for more than a month. Install fresh AAA alkaline batteries when Lo Batt flashes on the screen. You have 60 days after Lo Batt appears before the batteries are fully depleted. Instruction Manual, p. 11
Will my Honeywell PRO 1000 settings disappear if batteries die?
No. Settings are stored in non-volatile memory and remain preserved even when the thermostat has no batteries. Instruction Manual, p. 11
Why won't my Honeywell PRO heating or cooling system respond?
Check that the system switch matches your need and the temperature setpoint is on the correct side of the current room temperature. Allow 5 minutes for the system to respond.
